A few years ago I 'revived' an Old Towne Tripper canoe by patching/reinforcing it with fibreglass then painting it. As far as the paint goes, I used a Marine paint. Actually, the marine paint is enginered to last when it is submersed in water for a lengthy time. Canoes aren't really used like that, so I don't think it's imperative you use a marine paint. Anything made for outside use that will adhere to fibreglass is good. What did seem to matter is that this paint contain teflon which made the finish very hard and smooth. This reduced any drag the paint would have caused.
If you are painting your whole canoe, make sure to lightly sand it before you paint it, so the paint has a proper surface to adhere to. Its a pain in the ass, but necessary.
Also, no paint will last if you drag your boat over rocks. Since this happens even to the most careful canoeist I suggest painting your boat the same colour as it was originally.
